Not sure if anyone else is having this issue but if I run Export-EpiUpdates it is looking in the packages/tools/ folder for epideploy. I copied the files there but don't get any update files. If you get this issue you can just grab them from \packages\EPiServer.Commerce.Core.8.9.0\tools\epiupdates_commerce\sql.
